TitleProteomics of cervical mineralized diaphragm in molar root-incisor malformation
DescriptionPeptides were resuspended in 0.1% formic acid and analyzed using a Q Exactive Orbitrap mass spectrometer (MS; Thermo Fisher Scientific) coupled to an Ultimate 3000 NanoLC system (Thermo Fisher Scientific). Peptide separation was performed using a C18 trap column and a PepMap RSLC C18 analytical column with a linear acetonitrile gradient. Data-dependent acquisition was used to select the top 10 most intense precursor ions for fragmentation. MS spectra were acquired at resolutions of 70,000 for MS1 and 17,500 for MS2 over a scan range of 400-2,000 m/z. Fragmentation was performed using higher-energy collisional dissociation with a normalised collision energy of 27%, and dynamic exclusion was set to 30 s. Raw MS files were analyzed with the Proteome Discoverer software ver. 2.5 (Thermo Fisher Scientific) using the UniProt Homo sapiens database. Peptide identification was performed using the SEQUEST HT (Thermo Fisher Scientific) search engine. Search parameters included a precursor mass tolerance of 10 ppm, a fragment mass tolerance of 0.02 Da, and up to two missed cleavages for trypsin. Identification was filtered at a false discovery rate (FDR) of <1%, with a minimum peptide length of six amino acids.
