Title	Regulation of Hippocampal and Gut Proteomics by MSC-EVs in an Epilepsy Model
Description	Hippocampal and colonic tissue samples were ground in liquid nitrogen, and approximately 30 mg of the resulting powder was lysed in RIPA buffer supplemented with protease inhibitors. Protein concentrations were determined using the bicinchoninic acid (BCA) assay. A total of 100 μg of protein from each sample was subjected to reduction with dithiothreitol (DTT) and alkylation with iodoacetamide (IAA), followed by overnight tryptic digestion using the filter-aided sample preparation (FASP) method. The resulting peptides were labeled with tandem mass tag (TMT) 16-plex reagents, fractionated by high-pH reverse-phase chromatography, and analyzed using a nano-liquid chromatography–tandem mass spectrometry (nanoLC–MS/MS) system equipped with a Q Exactive HF-X mass spectrometer (Thermo Fisher Scientific). Mass spectrometric data were acquired in a data-dependent acquisition (DDA) mode, with full MS scans at a resolution of 120,000 and MS/MS scans at a resolution of 15,000. Raw data were processed using Proteome Discoverer software (v3.0) with the Mascot search engine against the Mus musculus UniProt database, applying a false discovery rate (FDR) threshold of ≤1%. Differential expression analysis was performed using Perseus software (v2.0.6.0), with significance criteria set at fold change >1.5 and p < 0.05. Gene Ontology (GO) annotation and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analyses were conducted using the clusterProfiler R package (v4.0).
