Time-resolved 4D-DIA (data-independent acquisition with trapped ion mobility) proteomic profiling of Nicotiana benthamiana leaves to dissect host responses during transient expression. Five treatment groups — untreated wild type (WT), buffer infiltration (mechanical stress), empty-vector Agrobacterium GV3101 (bacterial stress), and Agrobacterium expressing GFP or the Foot-and-Mouth Disease Virus antigen P1_2A (product-specific stress) — were sampled at 1, 4 and 7 days post-infiltration (dpi), with three biological replicates per condition (45 samples). Data acquired on a Bruker timsTOF Pro in 4D-DIA mode and analysed with DIA-NN (library-free).
