Alzheimer’s disease (AD) is defined by abnormal protein accumulation and broad disruptions in proteostasis, yet most proteomic studies focus solely on annotated proteins. Microproteins are largely excluded because they are missing from standard reference databases. To address this gap, we performed data-independent acquisition (DIA) proteomics on dorsolateral prefrontal cortex (DLPFC) tissue from a small pilot cohort (n = 2 AD, n = 2 control; all male; average age 82.5 years). This approach was chosen to sensitively capture low-abundance peptides that are typically missed by DDA workflows. Across these samples, we identified more than 100 microproteins that were absent from previous large-scale DDA-based datasets.
