| Description | Synchronized populations of C. elegans worms were collected and snap frozen in PBS containing protease inhibitors (Roche). Protein extracts were prepared from whole-animal frozen pellets in PBS containing protease inhibitors (Roche) using sonication followed by a 2-min centrifugation step at 400 g to remove worm debris. Protein concentrations were determined using a BCA kit (#23227; Pierce), and samples were normalized and diluted to contain equal protein levels within the same experiment. In-gel digestion of fifteen microgram of the protein lysates was performed for the LC-MS based proteomics analyses as described previously (PMID: 37833292). In brief, iodoacetamide alklylated free cysteines after disulfides were reduced with DTT. The Thermo Exploris 480 was configured for a "High-Res MS1" type of DIA experiment (emphasizing scan rate of MS1s while cycling through many fixed windows of MS/MS events). The generated LC-MS raw data were processed with DIA-NN 2.02 using a FASTA containing both C. elegans and E. coli reference proteomes from UniProt, including both reviewed and unreviewed sequences and including Swiss-Prot isoforms. DIA-NN used carbamidomethylation of Cys as a fixed mod and allowed for Met oxidation and N-terminal acetylation of proteins. |
