DescriptionCellPryme CART cell phosphoproteomics Proteins were prepared using Sera-Mag SpeedBeads and peptide material subjected to phospho-peptide enrichment using titanium dioxide (TiO2) beads (Titansphere TiO #502075010). Peptide samples were analysed using a Thermo Scientific Vanquish Neo UHPLC system operated in trap-and-elute mode, coupled to an Orbitrap Astral mass spectrometer with an Easy-spray ion source in data-independent (DIA) mode. Peptides were loaded onto a PepMap Neo Trap. Global: Full MS scans were acquired in the Orbitrap at 240,000 resolution, over an m/z range of 380-980, with an automatic gain control (AGC) target of 5 10^6, maximum injection time of 5 ms and 1 microscan. MS/MS spectra were collected in the Astral analyser using 200 isolation windows of 3 m/z width (0 m/z overlap) spanning the same precursor range, maximum injection time of 5 ms and 1 microscan. Fragmentation was performed using higher energy collisional dissociation (HCD) with a normalized collision energy (NCE) of 25%, and fragment ions were detected from m/z 150-2000. The total cycle time was approximately 0.6 s. For phospho-enriched samples, peptides were separated using a 24-min method with micro-flow ramping.
