TitleProtein Extraction Method Determines Proteomic Coverage and Functional Profiles in Adipose TIssue
DescriptionAdipose tissue plays a key role in metabolic and immune regulation, implying that proteomic analysis of adipose tissue is essential for understanding metabolic diseases. However, in-depth proteomics analysis of adipose tissue presents technical challenges due to its high lipid content and low protein yield. This study compared two methods for extraction proteins from adipose tissue and evaluated their physicochemical and biological properties. RELi extraction method and the LD-C2PE method showed different patterns in protein properties. RELi preferentially enhanced the detection of low abundance, high hydrophobicity and low solubility. In contrast, LD-C2PE enriched secreted and extracellular proteins associated with cellular organization and tissue architecture. Using RELi extraction method, we characterized depot-specific and diet-induced proteomic adaptations in white adipose tissue (WAT). Retroperitoneal fat was enriched for lipid metabolic and immune-related pathways, whereas mesenteric fat showed activation of RNA regulatory processes. High-fat diet induced depot-specific responses, with immunoregulatory pathways in retroperitoneal WAT and protein-RNA complex related pathways in mesenteric WAT. In summary, our findings demonstrate that protein extraction strategy is crucial for adipose tissue proteomic landscapes and that integrating extraction method, fat depot location, and dietary manner are essential for biologically meaningful interpretation of adipose tissue proteomics.
