TitleGlobal proteomics and ubiquitomics in THP-1 derived macrophages stably expressing SspH2 WT/C580A
DescriptionTHP1 cells stably expressing WT or catalytic mutant C580A SspH2 were differentiated into macrophages, and treated with MG-132 to enrich ubiquitinated proteins. Cells were lysed with probe sonicator in 9 M urea, and proteins were reduced, alkylated, digested with trypsin, and desalted before diGly-modified peptides were isolated using the PTMScan HS Ubiquitin/SUMO Remnant Motif Kit (Cell Signaling Technology, cat. no. 59322) on a KingFisher Duo Prime system. Enriched (Glygly; GG) and flow-through peptide (total peptides; TP) fractions were collected. The enriched GG fractions were run with both data-dependent (DDA) and data-independent acquisition (DIA) set at 36 m/z isolation window widths, and analyzed on Spectronaut with DDA/DIA hybrid extension analysis for GG site identification, and the TP fractions were only run with DIA.
