TitleProteomic profiling identifies novel targets modulated by the repurposed drug candidate nitroxoline in AsPC-1 pancreatic cancer cell line
DescriptionProtein expression levels after 24h and 48h treatment with nitroxoline in AsPC-1 cells were measured using a label free shotgun proteomics approach on a Bruker maXis mass spectrometer. Proteins were extracted and solubilized in Urea Tris buffer and quantified according to the Bradford assay. 50 ug of proteins were loaded on a 10 kDa cutoff centrifugal filter and trypsin digested according to the FASP protocol. Biological and technical triplicates were acquired for each condition. Raw data were processed using PEAKS Studio 7.5 (Bioinformatics Solutions Inc.) and searched using the PEAKS search engine against neXtProt database (June 2017; 42,151 total entries). Parent Mass Error Tolerance was set to 10.0 ppm and Fragment Mass Error Tolerance to 0.05 Da. Other search parameters were trypsin enzyme specificity, two missed cleavages per peptide, fixed Carbamidomethylation of Cys and variable Oxidation of Met, with two variable PTM per peptide. Non-specific cleavage was allowed to both ends of peptides. FDR estimation was enabled, and precursor options corrected. The FDR threshold at PSMs level was set to 0.5%, resulting in FDR at peptide and protein level lower than 1.0%.
